In Koukyoushihen Eureka Seven, we are introduced to a strange world with alternative physics. And, just like in FMA, we get to follow a protagonist who, by the end of the anime, will have to save the whole world — all while navigating complex political systems and other interpersonal relationships.
If you liked the animation in FMA, Eureka Seven is made by the same studio.

If you want a more unique take on the fantasy genre, as well as an interesting system of magic, you can try getting into the Fate franchise.
More specifically, a good point to start with would be Fate/Zero — which is darker in tone than many other Fate anime, but that darkness is somewhat similar to the darker arcs of FMA.
