It was hard for Armin to believe that Annie was the Female Titan, but he knew he was the only one who could lead her into a trap. There was something special between them, some respect and perhaps even care. That’s why Annie went with him even though she understood it was a ruse.
Moreover, Armin was the one who visited Annie constantly during the time-skip. He was talking to her, and she later admitted that he was the thing that made her crystal prison more bearable.
There’s definitely chemistry between Annie and Armin, but Attack on Titan could never afford to spend more time developing their relationship, and that’s the sad part. Any romance between them was only foreshadowed and hinted at, that’s why it was so surprising to many fans.
